PCR-TTGE Analysis of 16S rRNA from Rainbow Trout (Oncorhynchus mykiss) Gut Microbiota Reveals Host-Specific Communities of Active Bacteria

چکیده
This study assessed the relative contributions of host genetics and diet in shaping the gut microbiota of rainbow trout. Full sibling fish from four unrelated families, each consisting of individuals derived from the mating of one male and one female belonging to a breeding program, were fed diets containing either vegetable proteins or vegetable oils for two months in comparison to a control diet consisting of only fish protein and fish oil. Two parallel approaches were applied on the same samples: transcriptionally active bacterial populations were examined based on RNA analysis and were compared with bacterial populations obtained from DNA analysis. Comparison of temporal temperature gradient gel electrophoresis (TTGE) profiles from DNA and RNA showed important differences, indicating that active bacterial populations were better described by RNA analysis. Results showed that some bacterial groups were significantly (P<0.05) associated with specific families, indicating that microbiota composition may be influenced by the host. In addition, the effect of diet on microbiota composition was dependent on the trout family.

First Report of Swim Bladder-Associated Microbiota in Rainbow Trout (Oncorhynchus mykiss)
The aim of the present study was to identify major bacteria associated with the swim bladder in the rainbow trout, Oncorhynchus mykiss. We extracted DNA from the swim bladder and gut contents in order to perform a temporal temperature gradient gel electrophoresis (TTGE) analysis of 16S rRNA amplicons for bacterial identification to further compare both profiles. Arthrobacter and Cellulosimicrob...
متن کاملDevelopment of 16S rRNA targeted PCR methods for the detection of Escherichia coli in Rainbow trout (Oncorhynchus mykiss)
Objectives: The presence of E.coli in fish intended for human consumption may constitute a potential danger, not only in causing disease, but also because of the possible transfer of antibiotic resistance from aquatic bacteria to those infecting humans. The objective of this study was to develop an improved PCR method based on species – specific 16 S rRNA gene primers (FES,...
متن کاملIsolation and phylogenic analysis of emerging new antibiotic resistant bacteria, Acinetobacter lwoffii, associated with mortality in farmed rainbow trout
Whereas it is well documented that the genus Acinetobacter is associated with antibiotic resistant bacteria and human clinical infections, there are very few studies to date that report it as an emerging new pathogen for fish. In the present study, Acinetobacter lwoffii was isolated from diseased rainbow trout (Oncorhynchus mykiss) from Iranian farms, in the Khuzestan Province by both biochemic...
متن کاملResearch Article: Isolation, biochemical and molecular detection of Bacillus subtilis and Bacillus licheniformis from the digestive system of rainbow trout (Oncorhynchus mykiss) and its inhibitory effect on Aeromonas hydrophila
Our study was focused on characterization of dominant Bacillus bacteria isolated from the digestive tract of Oncorhynchus mykiss. After 8 weeks, the fish fed with probiotic-free diet were dissected under strictly controlled conditions. Fish intestines were eviscerated and its content diluted to 10−4 using Ringer solution. Two isolated bacteria were Gram-positive, catalase-positive, and oxidase-...
متن کاملDistribution and Molecular identification of some causative agents of streptococcosis isolated from farmed rainbow trout (Oncorhynchus mykiss, Walbaum) in Iran
Over the past few years, the syndrome of streptococcosis has been associated with outbreaks in rainbow trout (Oncorhynchus mykiss, Walbaum) and caused significant economic losses in the aquaculture industry in Iran. The main purpose of this work was molecular identification of some causative agents of streptococcosis in rainbow trout. A total of 520 samples were collected from the head kidney o...
